Rules devised for building ideal protein molecules from scratch
ScienceDaily (Nov. 28, 2012) ? By following certain rules, scientists can prepare architectural plans for building ideal protein molecules not found in the real world. Based on these computer renditions, previously non-existent proteins can be produced from scratch in the lab. The principles to make this happen appear this month in Nature magazine.
The lead authors are Dr. Nobuyasu Koga and Dr. Rie Tatsumi-Koga, a husband-and-wife scientific team in Dr. David Baker's lab at the University of Washington Protein Design Institute.
The project benefited from hundreds of thousands of computer enthusiasts around the world who adopted Rosetta@home for simulating designed proteins.
Protein molecules start as an unstable, high energy chain of amino acids. This chain then begins folding into various shapes to try to achieve a stable, low energy state. The end result is its distinctive molecular structure. Rosetta@home volunteers helped the project team to plot this energy landscape from protein structure predictions.
"The structural options become fewer as the interactions that stabilize the protein selectively favor one folding pattern over others," explained Koga.
"This decline in conformation options to eventually achieve a unique, ordered structure is called a funnel-shaped energy landscape," he said, drawing a tornado-like figure on a whiteboard. The researchers came up with guidelines for robustly generating this type of energy landscape.
According to Tatsumi-Koga, these rules require the interactions among the residues in the protein's amino acid chain to consistently favor the same folded conformation in forming its molecular shape. This is made possible, for example, by defining whether a specific unit will form a "right-handed" orientation or its mirror image, and disfavor others.
The researchers, she said, synthesized the proteins they had originally designed and tested "in silico" (on the computer) and physically characterized them through "in vitro" (laboratory test tube) experiments.
They also compared the molecular structures of the computer models with these laboratory-derived proteins to see how well they matched.
Koga stressed that the project looked strictly at protein structure. He smiled as he said his group was striving toward a "platonic ideal," a reference to Plato's theory of perfect forms.
In our imperfect material world, proteins are not always optimized for their stability, but can be beset by bulges, kinks, strains, and improperly buried parts. Many diseases arise from protein malformations.
During this project, the researchers achieved a library of five ideal structures, but since filing their report have added several more.
To make them accessible to other scientists, the designs have been deposited in the Research Collaboratory for Structural Bioinformatics and the lab analysis of their chemical structure was put in the Biological Magnetic Resonance Database.
The team was not attempting to create specific new proteins that could carry out particular activities.
However, their design principles and methods, according to their report, should allow the ready creation of a wide range of robust, stable, building blocks for the next generation of engineered functional proteins.
Such proteins would be custom-made for the task, instead of repurposed from proteins with unrelated functions. The hope is that engineered proteins will be useful for drug and vaccine development, especially for formidable viruses like HIV or rapidly changing ones, like the flu.
Proteins designed to exact specifications might also prove therapeutically useful in cleaving mutated genes, and for speeding up chemical reactions important in industry and environmental reclamation.

An estimated hundred thousand New Zealanders turned out along the 1,600-foot red carpet, which took the stars two hours to negotiate at the world premiere of Peter Jackson's "The Hobbit: An Unexpected Journey" in the New Zealand capital of Wellington on Wednesday afternoon local time.
The event took place nine years after the red carpet was rolled out to host the premiere of the "Fellowship of The Ring" on the same streets.

Elijah Wood, who reprises his role as Frodo Baggins in the "Hobbit" films, said he was relying on muscle memory to take him to the Embassy Theater, where many of the cast and crew saw the completed film for the first time.
A large international press contingent and others were the first to see the film at a screening Monday night, but were under a strict embargo that kept people from commenting on or reviewing the film before the end of the premiere.

But Wood paid tribute to Martin Freeman?in the lead role of Bilbo Baggins. "He was brilliant -- the right amount of funny," he said. "He has strange qualities, but also real heart. He is the heart of the movie, and he really pulled it off."
Attendees also lauded the technical quality of the film and its higher frame rate.
Richard Armitage, who plays dwarf leader Thorin Oakenshield, said about working with Jackson: ?The thing that inspires me is that he?s as fascinated with technology and where film can go as he is with story and character. Something incredible has been created that?s never been seen before."

The film formally opens in New Zealand on Dec. 14. According to the NZ Herald, a decision by exhibitors Hoyts and Event Cinemas to dedicate a screen in every theater to projecting the film at the higher frame rate has created a rush for tickets.
It has been reported that only 1,000 cinemas worldwide will have the capacity to screen the film in the higher frame rate in 3-D.

Avatar director James Cameron told reporters on the red carpet that he has taken up residence on his new farm in Wairapa, a short flight from Wellington, to write "Avatar 2" and "3."
He told reporters that he needed the solitude so he could give the scripts his full attention. However, he was enjoying his new home so much that it was distracting him, he added.
And as befits a family film, Weta Workshop chief Richard Taylor?acknowledged that he was waiting to see the finished "Hobbit" with his family, while Jackson walked the red carpet with his daughter Katie, who was just three years old when work on the "Lord of the Rings" trilogy started. Asked if she wanted to follow the family movie-making tradition -- her mother Fran Walsh?is Jackson?s co-writer and co producer -- she quipped: ?You never know, I might carry it on.? Jackson, obviously pleased at the prospect, said ?she?s extremely clever. It?d be fantastic if she did.?
While Jackson was the first to arrive on the red carpet, he also had the last word.
?It's been two years with this narrow focus on the film where we were trying to keep everybody out," he said. "You have security, you don't want people to know what you're doing. Then you get to that moment where filming's over, and 100,000 people come along to the premiere. It's kind of like the whole world has turned upside down."

LOS ANGELES (AP) ? Kobe Bryant is often at his most dangerous when he's fighting the flu, and the ailing superstar carried the Los Angeles Lakers to the brink of yet another under-the-weather win.
One dramatic shot by George Hill left the Indiana Pacers feeling a whole lot healthier.
Hill's high-arching shot banked in over Dwight Howard with 0.1 seconds left, and the Pacers withstood Bryant's 40-point performance and the Lakers' last-minute rally for a 79-77 victory over Los Angeles on Tuesday night.
Hill scored 19 points for the Pacers, who benefited enormously from the Lakers' 23-for-43 performance at the free throw line. Indiana led for most of the night, but couldn't put it away until Hill took charge on a pick-and-roll play with David West, dribbling past Pau Gasol and delicately lofting the ball over the shot-blocking Howard.
"It's something you always dream about, to hit game-winners," Hill said. "So to do that and help this team win a game just makes it that much better."
Coughing and wheezing on the court and in the locker room, Bryant still hit a tying 3-pointer with 24.5 seconds left and produced the 114th 40-point game of his career.
"It was just a tough game for us, because we didn't make shots," Bryant said. "On top of that, we didn't make free throws. I've got to minimize my mistakes. Ten turnovers is way too many for me, so I have to work on perfecting that and bringing that down. I just felt like I played to the crowd too much."
The Lakers dropped to 2-3 under new coach Mike D'Antoni. They mostly played the way Bryant felt, flirting with the lowest-scoring game and worst shooting percentage in franchise history before finishing with 31.6 percent shooting and surpassing the club low of 70 points in a game with eight consecutive points in the waning minutes.
Los Angeles tied it at 74 on Howard's dunk with 1:56 to play. After West made one free throw, Howard and Metta World Peace combined to miss four straight free throws. After Hill made a running shot, Bryant hit a 3-pointer in front of the Lakers' bench to tie it ? but Hill dribbled down the clock and won it for Indiana.
"I'm a little bit proud of the guys, the way they fought and had a chance to win, which defies statistical logic," D'Antoni said. "That was not nice. That was tough."
The Pacers' sturdy defense stifled the Lakers' up-tempo offense for most of the night, turning the game into an ugly grind before the thrilling finish. Indiana won its third straight road game over the Lakers after losing its first 11 regular-season meetings after Staples Center opened in 1999.
West scored 16 points and Paul George had 12 in the opener of a four-game road trip for the Pacers, who had lost six of eight away from home to start the season.
"We need road wins to build our togetherness, our belief in ourselves and our new identity, and to build confidence," Indiana coach Frank Vogel said. "This is a big one, and one that we were looking for."
Before outscoring the rest of his team combined, Bryant missed the Lakers' morning shootaround when he fell ill. He spent the day in bed, drinking fluids and listening to Bob Marley, before giving another high-scoring performance, albeit with 10 turnovers and 12-for-28 shooting.
Howard blocked four shots and scored 17 points despite 3-of-12 shooting at the free throw line.
"It shouldn't have got to that point," Howard said. "It's been a tough stretch for us early in the season. We can't lose our faith. We'll find a rhythm and we'll get in a groove, but we can't let what we're going through get us down right now."
The Lakers returned from a three-game trip for a three-game homestand, their final multigame stretch at home before Christmas. After playing six games in a nine-day stretch earlier this month, the Lakers are clearly running near empty ? and they had little to give in the first half against Indiana.
The Pacers jumped to an early lead and hung onto it despite falling into a 1-for-23 shooting slump in the first half, playing more than 12 minutes with just one field goal. The Lakers couldn't take advantage, missing 14 of their 18 shots in the second quarter and repeatedly failing to move the ball at D'Antoni's preferred pace.
Bryant made five of his first six shots, but fell into a 1-for-10 slump before getting rolling again late in the third quarter while Los Angeles made a 13-2 run. Bryant had nine turnovers in the first three quarters, but also had 29 points ? more than his teammates' combined 28.

BRUSSELS (Reuters) - A block on processing donations for WikiLeaks by Visa Europe and other credit card companies is unlikely to have violated EU anti-trust rules, the European Commission said on Tuesday.
DataCell, a company that collected donations for WikiLeaks, complained to the Commission about Visa Europe, MasterCard Europe and American Express Co after they stopped processing donations for WikiLeaks in December 2010. Their decisions followed criticism by the United States of WikiLeaks' release of thousands of sensitive U.S. diplomatic cables.
"On the basis of the information available, the Commission considers that the complaint does not merit further investigation because it is unlikely that any infringement of EU competition rules could be established," said a spokesman for the Commission, the EU executive.
He added, however, that the Commission would look at new information from DataCell before taking a final decision.
WikiLeaks founder Julian Assange has been staying in Ecuador's embassy in central London since June to avoid extradition to Sweden to face rape and sexual assault allegations.
Assange said there were no lawful grounds for the card companies' actions, which he said had cost Wikileaks 95 percent of its revenue and threatened his organization's existence.

Today more than ever, parents are concerned about how children and grandchildren will handle their inheritances. Statistically, inherited money is spent at a significantly faster rate than a person?s earned or saved money. Whether because the children are young, in debt, struggling with an addiction, or simply not good with money, many parents fear that their life savings will quickly vanish in the children?s hands.
In addition to voluntary spending, children also stand to lose inherited assets involuntarily:
?With a skyrocketing divorce rate, many inheritances will be lost to children?s spouses in future divorce proceedings.
?Inheritances can be quickly lost to bankruptcies, foreclosures and other creditor problems.
?Children in high-risk professions may become the target of a lawsuit and lose their inheritance to a judgment creditor.
?Children who are disabled may lose certain benefits (such as SSI or Medicaid) if the inheritance raises their assets beyond program limits.
?A child with college-age children can suffer adverse college financial aid consequences from the receipt of an inheritance.

Your estate plan presents a unique opportunity to provide a level of asset protection for your children (or other beneficiaries) that they would not be able to achieve for themselves once the inheritance comes into their name. This is because the laws of most states (including Massachusetts) do not allow a person to establish a trust with their own assets and benefit from it while at the same time shielding it from their creditors. Yet, a person can establish a trust with their assets, for the benefit of someone else, and with the right language protect the trust assets from the third party-beneficiary?s creditors.
Bottom line: if you leave all or a portion of your children?s inheritance in trust for their benefit, you can protect it both from them and their outside financial exposures.

When meeting a friend at La Compagnie de Bretagne, a chic (and huge) cr?perie in Saint-Germain-des-Pres,?all I wanted was a simple combo of galette and apple cider. Little did I know that on Sundays from 11am to 3pm, this place?only offers?an abundant???34 weekend brunch?consisting of a hot and a cold drink,?an appetizer buffet, a viennoiserie/dessert buffet, a made-to-order hot dish, and a made-to-order dessert cr?pe. A total overkill for me!
Appetizer buffet: cold cuts, smoked salmon, cauliflower salad, cheeses, scrambled eggs, sausages?
Oh, and oysters!
The viennoiserie/dessert buffet: croissants, pain au chocolat, danish, flan?not particularly enticing.
Choices of hot drinks include coffee, tea, and spiced hot chocolate chocolate, while cold drinks are a selection of packaged juices (no freshly squeezed, sad).
One of our choices for the main course was?galette du jour, which happened to be a galette of blue cheese, pear, and walnuts. Not bad, but the amount of ingredients seemed a little inadequate when compared to the plates at Breizh Cafe.
Our other choice of ?main course was?kig ha farz, a traditional Breton dish?consisting of meats (e.g. pork knuckles and beef) simmered in a?broth?with vegetables (e.g. carrots and cabbage) and a?buckwheat?flour based?pudding. Similar to?pot-au-feu, this is a lovely comfort dish for the winter.
Dessert crepe: caramel with salted butter. It?s as simple as it looks.
Bright space, friendly service, adequate food. Won?t come back for brunch again, but when in the mood for crepes and too lazy to travel to Le Marais for Breizh Cafe, I?d perhaps come for the a la carte menu. I heard they have a lobster crepe that is quite amazing?

DHAKA, Bangladesh (AP) ? Fire raced through a garment factory that supplies major retailers in the West, killing at least 112 people, many of whom were trapped by the flames because the eight-story building lacked emergency exits, an official said Sunday.
The blaze broke out late Saturday at a factory operated just outside Bangladesh's capital of Dhaka by Tazreen Fashions Ltd., a subsidiary of the Tuba Group, which makes products for Wal-Mart and other companies in the U.S. and Europe.
Firefighters recovered at least 100 bodies from the factory, Maj. Mohammad Mahbub, fire department operations director, told The Associated Press. He said 12 other people who were injured after they jumped from the building to escape died at hospitals.
Local media reported that up to 124 people were killed. The cause of the blaze was not immediately clear, and authorities ordered an investigation.
Army soldiers and border guards were sent to help police keep order as thousands of onlookers and anxious relatives of the factory workers gathered, Mahbub said.
Tazreen was given a "high risk" safety rating after a May 16, 2011, audit conducted by an "ethical sourcing" assessor for Wal-Mart, according to a document posted on the Tuba Group's website. It did not specify what led to the rating.
Wal-Mart spokesman Kevin Gardner said online documents indicating an orange or "high risk" assessment after the May 2011 inspection and a yellow or "medium risk" report after an inspection in August 2011 appeared to pertain to the factory where the fire broke out. The August 2011 letter said Wal-Mart would conduct another inspection within one year.
Gardner said it was not clear if that inspection had been conducted or whether the factory was still making products for Wal-Mart.
If a factory is rated "orange" three times in a two-year period, Wal-Mart won't place any orders for one year. The May 2011 report was the first orange rating for the factory.
Neither Tazreen's owner nor Tuba Group officials could be reached for comment.
The Tuba Group is a major Bangladeshi garment exporter whose clients also include Carrefour and IKEA, according to its website. Its factories export garments to the U.S., Germany, France, Italy and the Netherlands, among other countries. The Tazreen factory, which opened in 2009 and employed about 1,700 people, made polo shirts, fleece jackets and T-shirts.
Bangladesh has some 4,000 garment factories, many without proper safety measures. The country annually earns about $20 billion from exports of garment products, mainly to the U.S. and Europe.
In its 2012 Global Responsibility report, Wal-Mart said that "fire safety continues to be a key focus for brands and retailers sourcing from Bangladesh." Wal-Mart said it ceased working with 49 factories in Bangladesh in 2011 because of fire safety issues, and was working with its supplier factories to phase out production from buildings deemed high risk.
At the factory, relatives of the workers frantically looked for their loved ones. Sabina Yasmine said she saw the body of her daughter-in-law, but had seen no trace of her son, who also worked there.
"Oh, Allah, where's my soul? Where's my son?" wailed Yasmine, who works at another factory in the area. "I want the factory owner to be hanged. For him, many have died, many have gone."
Mahbub said the fire broke out on the ground floor, which was used as a warehouse, and spread quickly to the upper floors. Many workers who retreated to the roof were rescued, he said. But he said that with no emergency exits leading outside the building, many victims were trapped, and firefighters recovered 69 bodies from the second floor alone.
"The factory had three staircases, and all of them were down through the ground floor," Mahbub said. "So the workers could not come out when the fire engulfed the building."
"Had there been at least one emergency exit through outside the factory, the casualties would have been much lower," he said.
Many victims were burned beyond recognition. The bodies were laid out in rows at a school nearby. Many of them were handed over to families; unclaimed victims were taken to Dhaka Medical College for identification.
Prime Minister Sheikh Hasina expressed shock at the loss of so many lives.
The Bangladesh Garment Manufacturers and Exporters Association said it would stand by the victims' families.

British tabloid editor resigns over topless Kate photos
The Kate Middleton topless photo scandal has led to the resignation of the editor of the Irish Daily Star.
In September, the tabloid published the photographs, which show the Duchess of Cambridge sunbathing topless at a private home in France.
Michael O'Kane, editor of the Irish Daily Star, made no apologies at the time, but after tensions with shareholders and a threat from the owner of the tabloid to shut it down he has resigned.

"As a result of the publication ? issues arose with the shareholders of Independent Star Limited," the Irish Daily Star wrote in a statement obtained by the BBC. "Having considered those issues in tandem with Mr O'Kane, it is Mr O'Kane's decision to resign as editor of the Irish Daily Star."
After the publication of the photographs in September, St. James Palace expressed outrage.
"There can be no motivation for this action other than greed," a palace spokesperson said.
Northern and Shell, the owners of the Irish Daily Star, immediately said at the time that they disagreed with the tabloid's decision to publish the photographs of the Duchess of Cambridge and "very much regret the distress it has caused."
